I haven't done the switch with a blog from wordpress.com to wordpress.org, but I do have blogs I manage on both, and generally unless it's training students, I say wordpress.org all the way baby. It allows for your own URL and greater flexibility with what you can do with it.
That said, my buddy @clippernolan made the switch a few months back with Delete Bin & he did say it was taking a bit of time to get his readership back to what it was before. If you tweet him, I am sure he'd be happy to share his experience.
